Hello and welcome to this topic 8)
I have taken several photos with the dual ISO module, and when dragging the photo onto the "cr2hdr" application it tells me that I am missing the cygwin1.dll. Easy fix right? I installed cygwin, and redownloaded the cr2hdr the next day. But the same problem persists. I have located the .dll file on my computer even. I am using a 6d, on the October 4th build.
Thank you.

You drug and dropped the image onto dcraw? That's it?
I get the same message when I do that.

I downloaded dcraw from
http://www.heliconsoft.com/heliconsoft-products/dcraw/
and it doesn't process the image, but gives me a .ppm file with a very pink cast.

No. You take cr2hdr.zip package. Unzip it into a directory and then replace dcraw.exe with another version. You drop files onto cr2hdr.exe as usual. Cr2hdr uses dcraw during process.

Thank you that worked well.
