Records to wrong Card!?!?

OK - I am new at this and everything seemed to work, however, when I go to hit record, it records to the 32 gig Sandisk SDHC card and not the Hoodman 1000x Compact Flash. So I thought I only needed to remove the sdhc card. So when this happened, it would not boot up Magic Lantern. So then I put the files that were on the sdhc card to the Compact flash and only insert the compact flash and again nothing. SO my problem is that my 5D MARK III wants to record to the sdhc card and not the compact flash. Does anyone know what I am doing wrong? I downloaded the Aug 6th version.

did you select CF as destination card for your photos?
where did you download it?
