"Busy" signal stopping Video (fps) record

I have two 60Ds. I am using them to do a time lapse low fps frame rate record.  On one camera when I hit the stop record button, either on the camera or using a remote, I get a "busy" pop up and then it takes a few minutes before the camera will stop recording. Any way to get it to stop faster?
