Serious problem in .MLV converted to DNG files

Hi!

I have filmed an interview footage with canon 600d/T3i (latest version of magic lantern nightly builds).
When I convert the raw footage (.MLV file) to either .raw then to DNG, or directly to .dng files with MLVBrowseSharp or RAWanizer, I either get a dng folder with no dng files at all or only a few dng files, although I am supposed to get serveral thousands.

I don't understand what seems to be the problem. I do not have the opportunity to re-film the interview since it was done on a trip and the interviewed person is no longer with me.
This is really frustrating, I really need some help here.

When you use MLVBrowseSharp do you get a preview with the total number of frames ?
Are you extracting off the SD card ? or off the hard drive on your computer?
Have you tried to use a different Converters ?
I assume you are on Windows.
