Apparently the 4b file limit is due to the FAT32 file format used on memory cards. Just wondering if reformatting them to NTFS would alter the limitation as it does with any basic computer system?

The cameras don't have a driver for NTFS, so no, but you can use ExFAT on some cameras that support it. 32GB is the limit for FAT32, so you also need to use ExFAT for larger than 32GB cards.

ExFat Works with Canon 50D?

I´m using fat32 and having trouble transcoding the files when they reach the next 4gb segment.

No ExFAT support in 50D.
