I can't really tell what you mean from those photos. I've never had or heard of any issues like this. Perhaps post a video of the whole timelapse or post the original CR2s from the camera, to something like drop box.

Maybe your xmp files where never read by ACR. To test this hypethesis you need to open one of the cr2 files and look at the exposure compensation, if there is none then that is your problem.
