I cannot recommend the installation instructions you linked.
There is a detailed installation manual included in v2.3 "stable" instead.

To update your cards to Nightly Build after first install I recommend this (has some reduntant steps but works all the time)
- Use cardreader to format your card
- Use cam to format your card again
- Use EOScard/Macboot to make card bootable
- Wipe ML directory, all FIR files and autoexec.bin from card
- Copy extracted nightly build contents to card
- Insert card into cam and startup.

Try formatting your card using your PC. You will be able to use ExFAT for card <64 GByte.
Works for Canon DSLR.

On 600D you have to use ML v2.3 "stable" for first install. There is a very detailed guide for all 2.3 issues included.
You can't use nightly builds with Canon's firmware update option on this cam.
So you have to make card bootable using EOScard/MacBoot.

If cam's bootflag is set (prepared by v2.3 "stable"):
- Format card in cam
- Run EOScard/MacBoot with card in cardreader to make card bootable.
- Wipe ML directory, all FIR files and autoexec.bin from card's root directoy.
- Copy extracted nightly build contents to card
- Insert card into cam and startup.

Copy files to (example!) C:\temp and retry.

Formatting the card will *not* uninstall ML from the cam. It will render card non-bootable and ML files gone but cam's bootflag will still be set. But you will not see ML starting up using this card, that's true.

A non-bootable card will not allow the cam to load and run ML.

Use Debug -> Benchmarks -> Card R/W benchmark (5 min) to determine write performance. Press Play button after starting benchmark run. After completion there will be a file BENCH0.PPM on your card. You may convert it to JPEG, upload it somewhere (picload.org or else) and link it here.
And you have to tell which settings you used. Resolution and frame rate.

There are exceptions to the rule. Formatting in camera with cards up to 32 GByte will give you FAT32 file system. If you want to preserve ExFAT on those cards do *not* format in cam or you have to reformat them using cardreader. And use EOScard/Macboot to make card bootable again (or install ML again). And restore ML settings.
Could be routine, too but one I'd rather try to avoid.
