But i would like to know if by using ML i will be able to record audio with video throughout the 5DII onto an Atomos ninja 2?

Not sure if you are asking if you can record raw & hdmi signal at the same time ?but to different storage right?
If so I make a short video tutorial that I posted with 5D2 and a ninja with mlv+audio

Just to be clear, hdmi is a 8bit 422 1080i with a 24p embedded (2332 pulldown)
that can be captured to the ninja hard drive recorder & ML raw/mlv+audio can only be saved to the CF card
