Corrupt frames on long clips

I am receiving corrupt frames on long clips when shooting RAW. The kicker is that I'm using RawMagic and Terminal between my Macbook and iMac, and the corrupt frames never occur at the same time.

That means the error must be on the transcoding end and not on the RAW file itself, correct?

You could run this app on your raw file. It uses A1ex raw2dng binary which seems to be more stable according to another guy converting a troublesome raw file.
Make a copy of your file if you want spanned files kept.
